Self-signed server certificates can be easily generated by OpenSSL, if you follow this article.
openssl req -x509 -nodes -days 365 -newkey rsa:2048 -keyout server.key -out server.crt

The .crt file is the certificate without private key in X.509 format, while the .key file is the private key in PEM format.

However, Mono's httpcfg utility requires theprivate key to be in Microsoft PVK format without encryption. To convert from PEM format to PVK format a free utility on Windows can be used.
 pvk.exe -topvk -nocrypt -in server.key -out server.pvk

In later releases of Jexus Manager, built-in support of server certificate creation and registration is going to be provided.
